  4. caBIG™ Vision and Goals caBIG™ Vision:A virtual network of interconnected data, individuals, and organizations that whose goal is to redefine how research is conducted, care is provided, and patients/participants interact with the biomedical research enterprise. caBIG™ Goals: • Adapt or Build tools for collecting, analyzing, integrating and disseminating information associated with cancer research and care • Connect the cancer research community through a shareable, interoperable electronic infrastructure • Deploy and Extend standard rules and a common language to more easily share information

Tuesday, June 24, 2008:Session 1 (10:15 - 11:30 AM) Using caTissue Suite to support an inter-institutional biomarker studyBruce Trock, Ph.D., Johns Hopkins Medical Institutions; Robert Dennis, Ph.D., UCLA; David Steffen, Ph.D., Baylor College of Medicine; Kevin Regan, Memorial Sloan-Kettering Cancer Center Description Summary: The Inter-SPORE Prostate Biomarker Study (IPBS) is a multi-center prospective study that began recruiting in Fall 2006 a target total of 700 participants diagnosed with prostate cancer (pre- primary treatment). The purpose of the study is to investigate new potential biomarker alternatives to PSA. The study has begun and participants are being accrued at each of the 11 NCI-funded SPORE in Prostate Cancer Centers. This session provides an update on the deployment of caTissue Suite at the 11 SPORE in Prostate Cancer Centers in support of the IPBS. Session Interest: This session will be of interest to anyone planning to deploy a tool in a federated environment or toward inter-institutional collaboration.

Tuesday, June 24, 2008:Session 2 (12:45- 2:00 PM) Clinical Trials Compatibility Framework – Parallel Pathways to InteroperabilityJohn Speakman, NCI Center for Biomedical Informatics and Information Technology Description Summary: Since CTMS has many more inter-related products than most Workspaces, it makes more sense to tackle them as a coherent whole and to explain the overall roadmap and strategy, from the CDMS procurement and the Clinical Trials Suite, to CTWG activities in support of clinical trials and reporting, to tools and resources available to assist sites in adapting existing applications for caBIG™ compatibility. Session Interest: This session will be of interest to participants looking to understand how CTMS products and activities connect.

Tuesday, June 24, 2008:Session 3 (2:15- 3:30 PM) Adoption of caBIG™ Tools at Herbert Irving Comprehensive Cancer Center, Columbia University Aris Floratos, Ph.D., Herbert Irving Comprehensive Cancer Center, Columbia University Description Summary: In a recently completed pilot project a number of caBIG™ tools were deployed and configured to support the institution’s biospecimen and data sharing, management and analysis needs; to simplify collaboration between researchers and core facilities; and to allow a two-way flow of information. The specific tools adopted were (1) caTissue Core, (2) caArray, (3) caIntegrator, and (4) geWorkbench. In this talk we present how these infrastructure components were utilized in the context of a pilot research study whose objective was to identify and characterize oncogene, tumor suppressor, and signaling aberrations in breast cancer. We also discuss the effort associated with an adoption project of this scale and offer some insights and lessons learned to help plan similar activities. Session Interest: This session will be of interest to participants anticipating an adoption of caTissue Core, caArray, caIntegrator, and/or geWorkbench.

Wednesday, June 25, 2008:Session 1 (10:00–11:15 AM) Adaptation Roadmap Mark Adams, Ph.D., Booz Allen Hamilton; Charles Donnelly, The Jackson Laboratory; Warren Kibbe, Ph.D., Northwestern University; Reechik Chatterjee, M.A., Booz Allen Hamilton Description Summary: This session addresses the pathways of adapting local tools in order to become caBIG™ compatible. The session will present a range of possible approaches to interfacing legacy systems with caBIG™ infrastructure and tools using a design pattern approach, along with some illustrative examples. This presentation and panel focuses on the options associated with modifying an existing tool to be caBIG™ compatible, as well as the challenges and choices facing an adapting institution. Panelists will provide background, experiences and best practices involved in integrating caBIG™ tools with the infrastructure at their local institutions. Discussion points will include: When is adapting a better option? How is caBIG™ compatibility involved in adapting a local tool? What are the items to consider when costing adaptation? What are some design patterns for caBIG™ adaptation? What are the questions to answer when assessing design patterns fit? Session Interest: This session will help identify the various methods to use when adapting caBIG™ tools.

Wednesday, June 25, 2008:Session 2 (12:30–1:45 PM) Compatibility Guidelines v3.0, Gold Compatibility Review Criteria and Review Process Salvatore Mungal, M.S., Duke Comprehensive Cancer Center; Robert Freimuth, Ph.D., Mayo Clinic; Scott Oster, M.S., Ohio State University; Lynne Wilkens, Ph.D., University of Hawaii Description Summary: The caBIG™ Compatibility Guidelines v3.0 is now the operating guideline document for the program regarding caBIG™ compatibility. Version 3.0 of the Guidelines defines the gold level of compatibility to include requirements for caGrid infrastructure, UML harmonization, vocabulary standards and CDE standards. Our goal is to translate the caBIG™ compatibility guidelines into checklists for the information modeling, metadata (CDEs), vocabularies and interface subgroups at the gold level. Using these checklists, the Architecture and VCDE workspaces will be able to perform gold level compatibility reviews of caBIG™ funded development to ensure compliance (interoperability on the grid) with the compatibility guidelines of semantically and syntactically compatible software systems. Session Interest: This technical session will be of interest to any Center implementing caBIG™ tools or infrastructure as the session explains the guidelines and requirements for gold compatibility.

  29. Wednesday, June 25, 2008:Session 3 (2:00- 3:15 PM) Access to caBIG™ Technologies for Alternate Programming Platforms Konrad Rokicki, SAIC Description Summary: This session will present several approaches to accessing caBIG™ resources using a range of non-java platforms, such as Python, Ajax and .NET. The techniques and approaches presented, including use of the caCORE SOAP and REST APIs, should be generally useful across a range of scripting languages and platforms. Some details and examples will be included, and the presentation should be equally useful to general bioinformatics and IT audiences. Session Interest: This technical session will highlight several potential and alternative approaches for adaptation and integration of existing caBIG™ tools.
