How it works • Populations designated by Structure are in H-W equilibrium • Real population structure leads to LD and departures from H-W • Can handle linked markers with linkage map • Uses MCMC • Starts from a random configuration • Steps through parameter space to estimate the probability that predicted “K” = actual “K”

Ancestry Models • No admixture • Use for dominant data • Admixture • Use for most codominant data • An individual may have ancestors in more than one population • Linkage • Use if loci are linked and a linkage map is available • Likely to occur in recently mixed populations • Prior information
