This article discusses various data extracting software for LCMS analysis, focusing on their capabilities to import raw data, select retention time (RT) ranges, m/z ranges, and calculate centroid values for peptides across multiple files. Key software analyzed includes MagTran, HXExpress, Deuterator, DXMS, and HDExpress. The comparison highlights ExSAR’s HDExpress as superior for manual correction ease, while noting limitations of Deuterator in RT selection. The integration of automation with software is emphasized for effective analysis in the field.

Around Data Extracting Software • ExSAR’s HDExpress is still the best software. Better than UCSD’s DXMS due to the easiness of manual correction, which is always necessary. • Scripps made Deuterator available via web. This software does not have good RT selection algorithm. While both HDExpress and DXMS can accommodate retention time shift in chromatogram, Deuterator can not. • Software and automation should go hands in hands.
