This supplementary figure illustrates the MRM assay designed to assess the relative changes in the topology of ERBB2 polyubiquitin chains. It includes a comprehensive list of peptide sequences and their corresponding m/z values used in the assay. All seven possible ubiquitin linkages were measured, alongside three tryptic peptides from ERBB2 (with residue numbers noted) employed for normalizing relative ubiquitin levels across different samples.
